We've always used baserunner, one of the AP's exceptions to Webster's, which is base runner. I would not use base-runner under any circumstances.
 
The Sports Style Guide and Reference Manual, our second bible, says base runner, two words. So that would be our default.

It also notes, however, that "runner" is usually sufficient, which is true.

hmm ... don't think I remember seeing just 'runner' before, actually. though maybe I did and just didn't think anything of it.
