Fixing a bug in InDesign CS2

I'm rebuilding preferences after a hard drive crash. When I use the plug-ins to automate jumps, InDesign is placing the JUMP TO box at the top of the last column of type of the story on the cover page, rather than at the bottom. Has anyone run into this problem, and if so, do you know where in the settings I can fix this?
